The BouncyCastle implementation pretends to be JKS compatible. But, as far
as I understand, it's not. It has a PKCS12 implementation which might get
imported into classpath/libgcj?

If we don't find any JKS compatible keystore even with this suggestion

  http://gcc.gnu.org/ml/java/2002-12/msg00062.html

support for this keystore type seems to be impossible. Existing JKS
keystores must be converted to PKCS12 format with SunJDK or new keys
must be generated.

To summarize: drop JKS support, import an existing PKCS12 implementation.
Do you agree?

Jörg
