I'm not sure that the -I . is necessary; the Makefile.am line:

ACLOCAL_AMFLAGS = -I .

should tell aclocal the proper flags.

Right, I should have mentioned: don't run autoheader :-)  It overwrites
include/config.h.in which has some necessary local changes.

automake -a should do the trick.

Wow, I hadn't checked that.  I did notice a drastic increase in the time
automake takes to run, though.  I guess we'll have to investigate.
