How do we run autoconf for the top-level configure.in?

Hi,

While trying to disable something in the top-level configure.in, I
noticed that my autoconf-2.13 can't generate the same configure script
as the original one.  (See the attached diff for spurious changes.)
Is there any option or trick that I need to use?  I just did

  autoconf-2.13 configure.in > configure.213
