I didn't do anything odd when automaking it.
but it says:
Makefile.in:$(srcdir)/stamp-h.in: $(top_srcdir)/configure.in 
$(ACLOCAL_M4)
Makefile.in:    @echo timestamp > $(srcdir)/stamp-h.in 2> /dev/null
Makefile.in:    -rm -f config.cache config.log stamp-h stamp-h[0-9]*
aclocal.m4:dnl When config.status generates a header, we must update 
the stamp-h file.

stamp-h exists in other automake'd stuff, too:
fastjar/stamp-h.in     libffi/stamp-h.in
libbanshee/stamp-h.in  libmudflap/stamp-h.in
[Daniel-Berlins-Computer:~/gcc-rw-ssa/gcc] dberlin$

They all have it in the CVS tree, so i've cvs added 
libbanshee/stamp-h.in it and committed.
