autoconf creating empty configure in top directory

In merging mainline into tree-ssa, I needed to run autogen and
autoconf in the toplevel directory because we have changes in
Makefile.def.
The problem I'm having is that autoconf (both 2.13 and 2.53) is
leaving an empty configure file. It gives no error messages nor
warnings.
I'm attaching the input files for autogen and autoconf in the
hopes that someone can figure out what may be going wrong.
