autoconf and automake versions for gcc

While trying to update fastjar/Makefile.am, I notice that the
generated Makefile.in seems to be generated by some mystery
version of automake.  The Makefile.in claims to be generated
by automake-1.4, but when I re-generate it using the official
automake-1.4, I get major differences.  This means my minor
changes look like major changes - or I have to manually
patch the Makefile.in.

The last built version was checked in my Tom January 22 - which
version of automake did you use?

It may be time to remove the automake- and autoconf-generated
files from the repository, though perhaps in the trunk only.
