Bzip2 and GCC

We do.  In fact, I've decompressed from the .tar.bz2 myself.

Could it be that you somehow saved the file in ASCII mode, so that LFs
were expanded to CR+LF, or bzip2 is reading the .bz2 file in text
mode?
