with manual Autoconf checks and substitutions.
* Makefile.am: Removed.
* Makefile.in: Heavy simplification and reorganization.
is causing bootstrap failures.

It seems that the Makefile contains
INCINTL = -I${top_builddir}/../intl
INSTALL_DATA = ${INSTALL} -m 644
INSTALL_PROGRAM = ${INSTALL}
INSTALL_SCRIPT = ${INSTALL}
LDFLAGS =
LIBICONV =
LIBINTL = ${top_builddir}/../intl/libintl.a
but you've killed the definition of top_builddir.
