Dos2Unix Command for Configure

What are the input files in configure that need to have the Dos2Unix Command executed on them?

I am having a problem with the configure app recognizing carriage returns.

./configure: line 14: $'\r': command not found
./configure: line 29: syntax error near unexpected token `newline'
'/configure: line 29: `     ;;
