Arguments to genrecog.c

build_exeext is set in config.build.  I quote:

#  build_exeext		Set to the suffix, if the build machine requires
#			executables to have a file name suffix.

That means that the value in Makefile.in is substituted by the
configure script when the configure script generates Makefile from
Makefile.in.
