You probably want to use a --with-libs= option to tell gcc where the 
target libraries are.

It is --with-headers= not --with-header.  When you use --with-headers=, 
configure will copy the header files into $prefix/$target/sys-include. 
There is no need for you to put them there yourself.  I don't think 
using two --with-headers= options will work right.  You just want one 
for the target's /usr/include directory.  If you really need more than 
one, then --with-headers= won't work for you.

Newer gcc's have a --with-sysroot configure option that is easier to 
use.  This will appear in gcc-3.3.3.
