I'm not talking about config-ml.in flags, but about configure flags,
which is what --disable-aix64 is. The fact that it only affects
config-ml.in is just an implementation detail.

Well, if win32-registry isn't target specific, I don't know what is
:-D
I suggest putting the AIX-specific flags just next to it, if you get
the time to do so. Worst case, they'll just remain undocumented,
which is a pity, but a fact of life.
