[0.98 merge] Fix --disable-gjdoc support

I'm committing the attached patch to the 0.98 merge branch
created by doko.  It fixes the --disable-gjdoc option by including
part of Classpath's tools/Makefile.am that got lost in the merge.
It also updates the build configury.
