The installation instructions strongly recommend not building in the
source directory, and using a full pathname for configure. I don't know
if this is related to your problems, but failures due to building in the
source tree take lots of unexpected forms. Also take a look at the
target-specific installation instructions, which might recommend using
specific tools.
